The critical part is the white wire, which goes to pin 5 on the
keyboard ACIA. If this goes high on bootup you'll get the problems you
have. The only solution I can think of right now is to use a 7404 or
similar to invert this signal, and use custom-written software to
switch. Not a good solution, and I'm sure Doug has something better up
his sleeve :-)
